Weirdness with Android system Pop-ups on Go - suggestions welcome!

Hi there!
Whenever my app shows a system pop-up/dialogue box the screen goes a bit green and the box only appears on the left eye.
Almost like it is not rendering stereoscopically any more (it is hard to describe).
Clicking the buttons is impossible because the display is so garbled.
Has anyone else experienced this and if so is there a fix?
